Tolkien tells us that the Stoors wear dwarf-boots. I think in general the farmers wear boots in muddy (or worse) conditions. However, other hobbits typically wore neither shoes nor boots.

Hobbits would have to exist to wear shoes, they only exist in pathetic hollywood movies, they are fiction.
