If things needs cleaning, they need cleaning. It's a myth that a doe gets bothered or disturbed by the person that cares for them if you go slowly and gently. But things that could be a threat to her like other rabbits, dogs, cats, strangers nearby, those can cause her great stress. If there are dead rabbits or you need to clean things out, do so when the doe isn't in the nest box. The wormy things were probably maggots from flies laying eggs in the dead bodies. That is why you need to clean things out immediately and not leave them around. Those maggots can move on to living things.

maggots from my knowledge are white, these were a sort of grey and very thin with what look to be 2 things sticking out from there head. looks similar to a snail without its shell and alot thinner and smaller. hard to explain. ive uploaded a picture of the hutch we keep it in. the kits were placed in side the top of this with plenty of hay and fur from the mother. she placed them the far end away from ramp. which id previously placed before they were born a 6" high piece of timber going across middle to stop them crawling too far off. so not sure why they died and we always checked the kits everyday without any form of contact to make sure dead were removed. 3 of them were healthy looking and had fur starting and other 3 had no fur and fairly skinny. the male rabbit was placed in seperate hutch and there are the odd cat that will walk through garden but they dont go anywhere near the hutch and the doe never seems bothered by them. would be lovelly to know why they died as it plays on the mind to know. is it true that its common for the first lot of kits to die anyway or is there something we did wrong? sorry for such a long message, wanted to give details. thankyou

Your doe might just be an inexperienced mother, if this is her first litter. I dont know why the kits died, it sounds like you did everything by the book like taking the buck out and making sure she had a clean hutch with plenty of hay etc. Maybe they might have been deformed, as I know that the mother does toss out any that could potentially be a burden on her and her milk suply. If the hutch needs to be cleaned out then do so, how old are they now? Also make sure the mum has a good varied diet and make sure she has access to grass, I found that my rabbits were so hungry when they had their babies that I was feeding them almost twice the normal amount. I hope the rest of them are ok and keep us posted! :-)
