It's actually quite a complicated phrase. It is both racial and classist, as it refers to the slaves and poor whites who worked the worst job in the south, the cotton fields. So get your "lower class" hands off that. But it is also a euphemism to stop people swearing. So instead of saying "what the cotton-picking business do you think you are doing?"
